An entity called Pharaoh 90 which plans to overtake the Earth instructs a woman named Kaolinite to destroy the "powers of light" that can bring him to ruin. At the same time, a young girl has a dream about the Sailor Guardians, accompanied by a voice which calls for her awakening and "the beginning of doom." Both Mamoru and Rei share the girl's ominous premonition. The next day, a news report airs concerning students being transformed into monsters in a process called "Reversion." Usagi and her friends meet a famed auto racer named Haruka Tenoh, while Mamoru encounters a prominent violinist named Michiru Kaioh. Makoto and Minako recognize their school uniforms from the prestigious Mugen Academy, a school for elite students. Suddenly, another student from Mugen Academy is transformed into a monster in front of the Sailor Guardians, who transform and use their powers to bring her back to normal. Haruka and Michiru can be seen observing the altercation from afar. After gathering at their base, Usagi and her friends learn that all victims so far have been students from Mugen Academy and decide to investigate the school.

Mamoru escorts Chibiusa and her friends to an amusement park near Mugen Academy. Kaolinite instructs the Witches 5 to find and eliminate the Sailor Guardians. Usagi and her friends investigate Mugen Academy, and Usagi encounters Michiru playing a violin, but the latter stops and warns her that coming to that place is dangerous. Haruka intercepts Usagi's friends as they approach and tells them to leave and not get in their way. Chibiusa finds a girl crouching on the ground, apparently in pain, and offers help, but she tells her to go away. A cat transforms into a Daimon, and the Sailor Guardians face it off, freeing the cat it was possessing. As Sailor Chibi Moon checks on the girl to make sure she was not hurt, the girl instead points out the injury on Chibi Moon's arm. Sailor Moon turns quickly sensing someone watching, and everyone sees two figures of unfamiliar Sailor Guardians silhouetted in the moonlight.

Usagi, Chibiusa and the others are still puzzled by the arrival of two masked warriors who appear as Sailor Guardians. Are they enemies or allies? Meanwhile, Chibiusa befriends the mysterious girl Hotaru Tomoe, who harbors a dark secret in spite of her ill health.

Usagi is still brooding over the fact that she had been kissed by someone other than Mamoru and a Sailor Senshi nonetheless. Meanwhile, Chibiusa becomes more acquainted with her new best friend, Hotaru, who invites her into her home. But what dark secrets lurk within?

The Sailor Guardians learn that Haruka and Michiru are Sailor Uranus and Sailor Neptune. However, the two do not appear to be interested in working with the other Sailor Guardians.

The Sailor Guardians must stop a plant called Tellu from stealing the Hostes from humans. Meanwhile, a college student named Setsuna Meioh is investigating the Sankakusu Delta, but she too falls victim to the Tellu plant.

Sailor Uranus, Neptune and Pluto appear before Sailor Moon and the other Guardians to reveal their true agenda. Learning what's at stake, Sailor Moon and the others offer their help but are rejected by Uranus, causing further tensions between the Sailor Guardians.

Cyprine and Ptilol of the Witches 5 have placed the Sailor Guardians under a spell that causes them to turn against one another. The battle continues to escalate, when suddenly the three Talismans react to Sailor Moon's strong desire to stop this needless fight.

Hotaru turns into Mistress 9 and takes Chibi-Usa's Legendary Silver Crystal and her soul as well. To save Chibi-Usa's life, the Sailor Guardians must head into Mugenzu so that they can retrieve her stolen soul and the Silver Crystal.

The Sailor Guardians fight their way through to find Hotaru, who is in possession of Chibi-Usa's Silver Crystal. They manage to defeat Kaolinite but must now face Professor Tomoe and his Daimon monsters.

The Three Outer Guardians risk their lives to contain Master Pharaoh 90 within the Sankakusu Delta, halting his attempt to become one with the Earth. Meanwhile, Hotaru is fighting a lone battle to protect Chibi-Usa's soul from Mistress 9.

Master Pharaoh 90's power continues to grow as he absorbs Mistress 9 and even the energy from the Sailor Guardians' attacks. To protect her friends, Super Sailor Moon decides to make the ultimate sacrifice by unleashing the power of her Legendary Silver Crystal from within Master Pharaoh 90's body.

With Super Sailor Moon gone, the remaining Sailor Guardians must helplessly watch as Sailor Saturn brings an end to the world with her Silence Glaive.
