As Usagi is still stuck on Nemesis, she hears a conversation. After Usagi fainted, Prince Demande caught her from her fainting, but she then left saying how she was going to get off this planet. After a while Usagi went back to where she heard the conversation. Saphir was there, and he talked about his home to Usagi. While Saphir was not being a gentlemen to Usagi, he then trapped Usagi and was about to kill her. Although just in time Usagi receives a strong will of power and transforms before Saphir touches her. Neo Queen Serenity appeared as a person in Sailor Moon. Just as Neo Queen Serenity went back to her resting place, Sailor Moon searched for the three sailor soldiers, and she felt them. The three sailor soldiers woke up and reached up for Sailor Moon and then transformed afterwards. Due to the Legendary Silver Crystal's power, it causes the Nemesis's reactor to be out of control, which forces Rubeus to flee to safety. As Wiseman calls him a coward, he swallows Rubeus's whole body. Afterwards, the four sailor soldiers went back to the door of Time and Space to regroup as five. As Usagi unexpectedly learns about what happened with Tuxedo Mask going after Chibiusa, she is in shock and wants to go find them. Future King Endimion tells her not to go find Tuxedo Mask and Chibiusa, and Usagi does not go find them. At the end, they show a shadow of an unknown lady.

Believing Black Moon may have taken the other Sailor Guardians to the future, Usagi and Minako asks Chibi-Usa if they can take them to the future, but Mamoru suggests they give her some time to think it over first. As Chibi-Usa spends the night at Mamoru's apartment. Usagi admits get jealousy over how close the two appear to be, but Mamoru gives her his assurance and spends the night with her. Meanwhile, Luna recalls in a dream about a closed for in the Moon Kingdom that Queen Serenity forbid her from opening. The next day, Chibi-Usa decides to take Usagi and the others to the future, using her space-time key to open up. However, they become separated from Chibi-Usa and winds up across the door from Luna's dream, which is guarded by the Guardian of Time, Sailor Pluto. Believing Usagi and the others to be intruders, Pluto is hostile towards them until she is stopped by Chibi-Usa, who is revealed to be a princess. Glad to see Chibi-Usa's safe return, Pluto grants the group passage to the 30th Century, where a large black crystal had robbed energy from all of Crystal Tokyo's citizens. Before they can reach the crystal palace the group is confronted by Chiral and Achrial, the servants of Black Moon's Desmeraude, who trap everyone inside a magnetic field from which they can't escape. Just then, Mamoru once again hears a voice which shows him how to break the field and defeat the brothers. Upon reaching the crystal palace and coming across Chibi-Usa's mother, Neo-Queen Serenity, the group are greeted by another Tuxedo Mask.

As Mamoru stops the smaller Usagi, who only had a fake gun, another evil group led by Prince Demande seeks to target the Legendary Silver Crystal, which could stand in the way of their plans. One of the members, Crimson Rubeus, sends his servants, the four Specter Sisters, to accomplish this task. Meanwhile, as Mamoru tries to reason with the smaller Usagi, who is subsequently referred to as "Chibi-Usa", he experiences a strange vision coming from her. Upon being taken back to Usagi's house, Chibi-Usa hypnotises Usagi's family into letting her stay with them. The next day, Luna, deciding it is best to keep an eye on Chibi-Usa until they can figure out who she is, gives the Guardians new transformation items and communicators. Meanwhile, Rei helps out with her school's Supernatural Research Club for a school fair, learning about alleged incidents of people being abducted or spontaneously combusting. The next day, Rei's fortune telling booth is challenged by another fortune teller, Koan Kurozuki, who can allegedly predict a person's past and time of death. Upon investigating further, Rei discovers her school's nuns with marks on their heads, soon finding one of nuns being burnt alive, prompting Usagi and the others to transform, unaware that Chibi-Usa is watching them. The guardians are soon confronted by Koan, revealed to be one of the Specter Sisters, who traps Rei in an unextinguishable blue flame. As Usagi and Mamoru try to save her, they bring forth Queen Serenity's Moon Rod, performing Moon Princess Halation to beat back Koan. However, the flames remains unbroken, and Rei is captured by Rubeus.

Spotting Chibi-Usa watching them, Usagi tries to question her about who captured Rei but is stopped by Luna. Chibi-Usa ends up running away to the park, where she is later found by Luna and Mamoru, who take her back to his place and get to know her, learning that she got the name "Small Lady" from her mother, who she wants Sailor Moon to rescue. The next day, as Mamoru tells Usagi about what she learned from Chibi-Usa, the next of the Specter Sisters, Berthier, challenges Ami to a chess match, demanding she give up Chibi-Usa should she win. Using a pendulum that can read her mind, Berthier takes advantage of Ami's fears of ending up alone. However, after receiving some encouragement from Usagi, Ami regains her confidence and wins the match. Afterwards, however, Ami is caught in Berthier's water sphere and is also captured by Rubeus.

Chibi-Usa tags along with Usagi to the arcade, managing to cheep up a little. Afterwards, the Guardians, realising Chibi-Usa is Black Moon's true target, feel they need to solve the mystery behind her in order to save their captured friends. Later that night, Mamoru experiences a brief flash of Chibi-Usa's memories upon approaching her, showing the image of explosion. Meanwhile, Asanuma, an underclassman of Makoto's who had overhead a curious conversation between Usagi, Mamoru, and Luna, look after Makoto, who is suffering from cold, and learns about her battle, hoping to become strong enough to protect her. Shortly After Asanuma leaves, the third Specter sister, Petz, who had been spreading a virus across the city, sends an army of Droids to replace everyone in their weakness. Despite Usagi managing to defeat Petz, Makoto, having been weakened by the virus, is caught by her thunder and captured by Rebeus.

Following Makoto's capture, Luna and Mamoru discover one of Petz's Malefic Black Crystal earrings and have Artemis analyze. Frustrated by her failure, Minako proposes to Usagi and Mamoru that they talk with Chibi-Usa, who appears to made a friend banned Momo, only to see her freak out upon seeing the earrings. Meanwhile, as the other members of Black Moon become curious about their advisor, Wiseman, Rebeus sends the final Spectre Sister, Calaveras, who uses her medium powers to call upon the power of her fallen sisters. As Usagi remains upset that Chibi-Usa refuses to tell her anything, her friends show her a DVD of Calaveras allegedly channeling session to lure out Minako. The next day, Usagi discovers Chibi-Usa has taken her transformation brooch while Minako comes across Calaveras as she uses her powers to process others with the spirits of her sisters. Just as Usagi and Chibi-Usa are confronted by Rebeus, they are saved by Mamoru, who awakens his own power to stop Rebeus' attack. After Usagi comes Minako's aid and defeat Calaveras, Chibi-Usa explains that she comes from the 30th Century to seek Sailor Moon's help in saving her time.

The future Tuxedo Mask, who appears as a projection of his soul, reveals himself to be King Endymion, Mamoru's future self. He further reveals that Neo Queen Serenity is Usagi's future self, and Chibi-Usa is their daughter. Endymion explains how Neo Queen Serenity was encased in the Legendary Silver Crystal, which protected her from a giant explosion. Chibi-Usa and her cat Diana, revealed to be Luna and Artemis' daughter, survived. He further explains how the Legendary Silver Crystal gave Serenity and the other people on Earth long lifespans and brought about peace until the day the explosion brought about the Black Crystal, which began draining lives one at a time. He then explains the origins of Black Moon who fought against those with long lifespans and hijacked the abandoned planet of Nemesis as their headquarters, and he learned from the others' information that they are also planning to take over the Earth of the past. Noticing that Usagi and Mamoru can't stay in the future for too long, Endymion informs them that the captured guardians are most likely on Nemesis, and he has Pluto give Usagi a key so that they can freely travel between times. After returning to her time, Usagi is still jealous over Mamoru's insistent protection of Chibi-Usa. The next day, as Chibi-Usa pays a visit to the future on her own, she is targeted by Esmeraude, with Usagi discovering she can't use her Legendary Silver Crystal's power while in the future. Despite Mamoru managing to defeat Esmeraude with help from King Endymion, Prince Demande suddenly appears and uses the power of his third eye to capture Usagi.

After Usagi awakens in his hideout on Nemesis, Demande explains how he and his allies discovered Nemesis and obtained the power of the Malefic Black Crystal, destroying Crystal Tokyo and set his sights on destroying the past, revealing how Neo Queen Serenity crystalized herself to avoid falling under his control. Meanwhile, King Endymion, who states that Chibi-Usa cannot utilize the power of the Legendary Silver Crystal, deduces that members of the Black Moon are descendants of Phantom, an evil that Neo Queen Serenity sealed away on Nemesis long ago. Unable to transform due to Nemesis' influence, Usagi decides to cast aside her doubts and focus on her desire to protect others, her voice managing to briefly awaken Ami, Rei, and Makoto before they are once again restrained by Demande. Meanwhile, Chibi-Usa recalls how peer pressure led her to take the Legendary Silver Crystal, which she believes caused the tragedy to take place, and her first meeting with Pluto, who befriended her in her time of need. Overhearing Endymion ask for Pluto's help in rescuing Usagi, Chibi-Usa, believing she has nowhere else to belong to, ends up wandering into Wiseman's clutches and falling under his influence.

Meanwhile, Black Lady explains who she is to Prince Demande and Saphir. She states she is going to have a family reunion. Meanwhile, Usagi wakes up in her bedroom on the 20th century Earth. She finds the other four Sailor Guardians have brought her home. They go back to the future, where Black Lady charges in. Black Lady tries to attack Usagi. Neo Queen Serenity who is inside the Legendary Silver Crystal Palace sends a powerful light. This causes Black Lady to be locked out of the Legendary Silver Crystal Palace. The five Sailor Guardians arrive to see what happened to Black Lady. Black Lady summons Wiseman. Black Lady prepares to fight Usagi, Ami, Rei, Makoto, and Minako.

Everyone is shocked at the realization that Black Lady is in fact Chibiusa. Black Lady summons Saphir and Prince Demande to subdue the Sailor Guardians. Black Lady reveals Mamoru is under her control. Mamoru strikes Usagi using the Cutie Moon Rod. As Usagi falls to the ground, Black Lady proceeds to kiss Mamoru. Usagi apologizes to Chibiusa for being so selfish, but it is of no use. Black Lady summons another Malefic Black Crystal and makes it plummet to Earth like the two previous ones. Usagi prepares to defend the Legendary Silver Crystal Palace. Wiseman orders Black Lady to summon another Malefic Black Crystal. Demande had kept a lucid mind all along. He objects to the summoning of another Malefic Black Crystal because this would destroy the 30th century Earth. Demande is forced to kill his brother who attacks him by orders of Black Lady. Demande seemingly defeats Wiseman. It is revealed that Wiseman's real identity is the planet Nemesis itself. At the door of Time, Sailor Pluto remembers when Queen Serenity assigned her the duty of Sailor Guardian over time. Queen Serenity told Pluto about the three taboos she must not break. Nemesis/Wiseman descends upon the Legendary Silver Crystal Palace. As things seem bad for the Sailor Guardians, Diana goes to the door of Time seeking Pluto's help. Pluto goes to help the Sailor Guardians. Mamoru takes away the Legendary Silver Crystal from Usagi, which undid her transformation. Black Lady holds both the past and present Legendary Silver Crystals. Demande steals them from Black Lady just as Pluto arrives. Demande attempts to have both Legendary Silver Crystals touch each other. This would result in the destruction of the Earth.
