Thomas Anderson (Keanu Reeves) is a successful video game developer, creator of The Matrix video game series based on his faint memories as Neo. Jude (Andrew Lewis Caldwell) is his fellow programmer at the company. Neo has been repaired by the machines and reinserted into a new version of the Matrix, with his memories suppressed in order to keep him under control. Despite sixty years having taken place since Neo's sacrifice, Neo has only aged twenty years thanks to the machines' modifications to his body. As Thomas, Neo unwittingly creates additional programming for the Matrix through his career as a video game developer.
At a local coffee shop, Anderson keeps crossing paths with Tiffany (Carrie-Anne Moss) (& her husband Chad (Chad Stahelski)), a married mother with no recollection of her past, on which Anderson based Trinity, a character in his game. Anderson struggles at times to separate perceived reality from dreams. His therapist prescribes him blue pills to suppress the occurrences, which he stops taking.
Anderson operates a simulation called a modal; a programming sandbox created to develop game characters. A young woman named Bugs (Jessica Henwick) (A blue-haired gunslinger with a White Rabbit tattoo, and captain of the hovercraft Mnemosyne) learns that the modal is running old code in a loop, enacting the moment when Trinity first found Neo within the Matrix. The Agents are tracking the model program and spying on Bugs.Bugs (& Berg (Brian J. Smith) A crew member of the Mnemosyne who has studied Neo, & Sequoia (Toby Onwumere) The operator of the Mnemosyne) discovers a program embodying Morpheus (Yahya Abdul-Mateen II) who rescues Bugs from the Agents and takes her to a safe room which was Neo's old room. The program realizes that it is Morpheus, and its purpose is to find Neo.
Bugs helps free him before Anderson's business partner, Smith (Jonathan Groff), can erase the modal. Although Neo was presumed dead, Bugs and Morpheus trace him to Anderson and extract him from the Matrix (Initially Neo is unable to believe that a character he coded is somehow live and in front of him), learning that Smith is actually Agent Smith.Morpheus attacks Neo's office, only scaring him and driving Neo to his therapist. But then Bugs approaches Neo and shows him her rabbit tattoo and gains his trust. Neo decides to follow Bugs to find the "truth". Bugs takes Neo to Morpheus and convinces him to take the red pill. The crew is attacked by a swarm of bots, but they are repelled by Bugs' crew and Neo is extracted from the matrix.
Neo awakens in a pod and notices Trinity confined in another one nearby, as machines sent by Bugs retrieve and transport him to Bugs' ship, the Mnemosyne. Neo meets the crew, including Lexy (Erendira Ibarra) who idolizes Trinity. Morpheus is a program, so he doesn't exist in the real world. Humans have figured out a way to create digital holograms of matrix programs and to project them into the real world.
Neo is brought to the human bastion called Io, where he reunites with Niobe (Jada Pinkett Smith) (A General of the human bastion Io and former captain of the hovercraft Logos). She explains that sixty years have passed in the real world since the Machine War (machine fought each other as there was a power shortage when many humans were released from the Matrix), and human survivors have allied with machines that have defected to join human society. Though Neo wants to rescue Trinity, Niobe opposes (Trinity is hosted in a secure part of the matrix and accessing that in the real world will have tremendous costs and might endanger the peace with the machines) and instead locks him up (Sheperd (Max Riemelt) Niobe's most-trusted captain at Io, carries out this task). Bugs and her crew-mates disobey Niobe to assist Neo in freeing Trinity.
After entering the Matrix, they are intercepted by Smith and other exile programs (Like The Merovingian (Lambert Wilson) A self-professed trafficker of information who encountered Neo prior to the end of the Machine War; he now seeks revenge on Neo for inadvertently stripping him of his purpose when the previous Matrix was destroyed) who want the Matrix restored to its former form. In the ensuing fight, Neo manages to defeat Smith as his abilities gradually return. They leave and locate Tiffany, but before Neo can talk to her, his therapist appears and immobilizes him by manipulating time. He reveals his identity as the Analyst (Neil Patrick Harris), a program designed to study the human psyche. The creator of the current iteration of the Matrix, who masquerades as Thomas' therapist, working closely with his patient to understand the meaning behind his dreams and to distinguish them from "reality" while keeping him within the Matrix.
He explains that after Neo and Trinity's deaths, he was able to resurrect them to study them. He found that suppressing their memories but keeping them in close proximity to one another made the Matrix more power-efficient and more resistant to the anomalies that caused the previous iterations to fail. He says that torturing the human feelings made them produce more and more power than ever.Neo's liberation, however, destabilized the system and triggered a fail-safe to reboot the Matrix. The Analyst stalled the reboot by convincing his superiors that threatening to kill Trinity would get Neo to voluntarily return to his pod.
Neo and Bugs forcibly exit the Matrix when another ship sent by Niobe brings the Mnemosyne back to Io. Niobe takes Neo to Sati (Priyanka Chopra Jonas) (An exile program created without a purpose who met Neo shortly before the end of the Machine War), an exile program he previously met. Seeking to avenge her parents' death at the hands of the machines, Sati helps devise a plan to free Trinity.Sati sends Morpheus and his Digi hologram to infiltrate the SkyTower where Trinity's pod is being held and protected by thousands of sentinels. Morpheus enters undetected and is able to open a path for Bugs and a few allied machines. They extract Trinity's body but wait for Neo's signal to ensure that Trinity has made up her mind to leave the Matrix. If Trinity is confused, she dies.
Back in the Matrix, Neo makes a deal with the Analyst; he will return to his pod if he fails to convince Trinity to become aware of her own past and the Matrix. As Neo speaks with Tiffany, her family appears, enticing her to stay. She initially gives in, but soon after rejects them, recalling her true identity as Trinity. Realizing he has lost, the Analyst attempts to kill her, but Smith intercedes, seeking revenge for his own imprisonment.Since Trinity agreed to quit the matrix, Sati orders Bugs to implement a bypass on Trinity's Neuro controller and extracts her body from the machines and back to Bugs' ship. Trinity's mind remains inside the matrix, fighting the bots with Neo.
Neo, Trinity, and the others escape. As the last ones to be extracted, Neo and Trinity become cornered atop a skyscraper. Holding hands, they leap off hoping Neo is able to harness his flying ability, but instead Trinity gains the ability and flies them to safety.With Trinity's newfound control over the Matrix, both return to confront the Analyst, who now assumes a submissive posture. They sarcastically thank him for a fresh start, which they intend to use to remake the Matrix as they see fit.
