Following the adventures of PADDINGTON and PADDINGTON 2, Paddington is still living happily with the Brown family in Windsor Gardens. When he receives a letter from the Reverend Mother, the blithe guitar strumming nun who runs the Home for Retired Bears, informing him that Aunt Lucy misses him dearly, he knows he simply must visit her as soon as possible. With his shiny new British passport in hand, Paddington is joined by the Browns, including the ever-resourceful Mrs. Bird, on an epic journey that none of them will ever forget. Along the way the group meet new friends, including the dashing riverboat captain Hunter and his daughter Gina. They join them on their thrilling escapades through the Amazon rainforest and up to the stunning mountain peaks of Peru. Together they encounter unexpected challenges, and Paddington begins to uncover surprising secrets about his past. A young Paddington bear picks an orange from an orange tree, but accidentally falls into a river. Fortunately his Aunt Lucy saves him and tells him to roar if he ever gets lost again.
In the current day, in London, Paddington takes a photo for his passport using a Photo Booth in Paddington station. A little while later, Paddington receives his Passport and an umbrella in the mail, confirming him as a British citizen. Mrs Brown is feeling quite low as both Judy and Johnathan are growing ever older and Judy is about to leave the house for University. The reverend mother writes a letter to Paddington, telling him that Aunt Lucy is missing him and is acting very strange. She then suggests that he visit Aunt Lucy in Peru, to which he agrees, so he and the Browns head off to Peru. Mrs Brown feels it would be an excellent opportunity to bond one last time as a family.
When the Brown family arrive in Peru, they learn from the reverend mother that Aunt Lucy is missing in the jungle of Peru. Only her glasses and bracelet were left behind. Paddington discovers a map and decides they should begin their search at Rumi Rock. The reverend mother encourages them to start their search in the jungle. The reverend mother hands Mrs Brown a pendant for good measure.
The Browns then hire a boat owned by hunters Hunter and Gina Cabot to travel across the river. The Cabot's are in search of El Dorado. Hunter spots Paddingtons bracelet and believes it could help him find El Dorado. Whilst on the way to Rumi Rock, Hunter reveals that he is from a cursed family and is encouraged by his ancestors spirits to find gold at all costs. Gina asks Hunter to turn back and the two argue, before Hunter throws Gina off the boat. Hunter follows shortly afterwards.
With no one at the helm, the boat crashes and sinks, stranding the Browns in the middle of the jungle. Unfortunately, Paddington loses his umbrella and becomes separated from the rest of the family members, however he stumbles across Rumi Rock. However, Hunter is already there waiting for him. Hunter explains that both Rumi Rock and his bracelet are important to find El Dorado and Paddington accidentally sits on a spiky fruit and roars, before recalling what Aunt Lucy had told him when he was younger. Paddington hears an echo and believes it is Aunt Lucy calling him back. He and Hunter follow the roars, in a bid to find Aunt Lucy. Hunter still believes he might lead him to El Dorado. In another part of the jungle, the Browns find Gina and she tells them the truth about her family's curse. They then head out to find Paddington.
Back at the home for retired bears, Mrs Bird believes the reverend mother is up to something and discovers a secret room and discovers that the pendant Mrs Brown had received was in reality, a tracker. Mrs Bird discovers their location and along with the reverend mother fly a plane to their whereabouts.
Paddington and Hunter reach their destination and it is revealed that the roars were just echoes of Paddingtons own roars. Hunter grows ever more furious and attacks Paddington, only for the Browns to arrive and rescue him. The reverend mother admits that she is his cousin Clarissa Cabot and she is also obsessed with finding gold and holds a gun up to them, but Paddington and Gina convince Hunter to help them out and renounce the curse. Hunter uses the plane to run into Clarissa and knock her unconscious, saving them. Using Paddingtons bracelet, the jungle spirits lead them to El Dorado. When they arrive, it is revealed that the treasure is actually a bunch of orange trees. They find Aunt Lucy there and she tells them that El Dorado is actually an orangery and that is where Paddington was born. She also reveals that the bracelet belonged to Paddington when she found him. The bears of El Dorado used it to find their way home if they ever got lost. Paddington makes marmalade with the other bears, using the oranges from El Dorado. In the end, Paddington chooses London as his home as the Browns are his family.
Back in London, the reverend mother is punished by becoming a nun in Antarctica and forced to work at the home for retired bears. The bears from El Dorado, along with Gina visit Paddington in London, much to the Browns delight.
As the credits roll, Paddington visit Phoenix Buchanan in jail and he claims he will be out soon for good behaviour, before announcing that he wants to play "Goldilocks and the three bears" with the other bears of El Dorado.
