Synopsis

A German freight ship is attacked at sea by a huge sea monster. The monster has large tentacles which is uses to absolutely decimate the ship. The crew yells out "Kraken" before the lights go out and the ship presumably sinks to the bottom of the ocean.

Atlantis sank beneath the ocean 8000 years ago and the great crystal, the source of the city's power was hidden beneath the city. Without the crystal, the people of Atlantis seemed doomed to extinction.After the decline in Atlantean culture following the sinking, Kida (Cree Summer), now queen and married to Milo Thatch (James Taylor) (after deciding to stay in Atlantis), are using the heart of Atlantis to restore the city's former glory. Kida is using the power of the crystal to rebuild the city. Secrets lost for thousands of years are rediscovered and used to restore Atlantean culture and pride. Atlantis once again becomes the center of knowledge and learning.Kida fears that she may not be doing the right thing, as her father believed that it was better to hide the power of the crystal, rather than let it fall into the wrong hands.

Milo's comrades Mole (digger), Vinny (demolition expert), Audrey (mechanic), Joshua Sweet (Phil Morris) (Doctor), Wilhelmina Bertha Packard (Florence Stanley) (Radio Operator) and Mr. Whitmore (John Mahoney) arrive in Atlantis; while their arrival is unexpected, the Atlanteans welcome their old friends back into the city. Unfortunately, they have come to inform them of a mysterious creature causing trouble on the surface. Kida suspects that the creature might be Atlantean, stirring mixed feelings about her father's decision to keep the Crystal hidden. The group suspect that the Leviathan maybe responsible for the attacks on surface ships. Kida knows that to expand the boundaries of Atlantis, her father created many such machines. Those machines almost started a war and destroyed the world.Kida decides to go with Milo to the surface to deal with the threat. She says that she wants to understand her father's decisions. Kida fears that raising the crystal may have brought the creature to life and blames herself for the loss of surface life.Vinny has created a special combination of explosive gunpowder packed in bombs to attack the beast.

They arrive in Trondheim, Norway and discover that the mysterious problem is actually the creature known as the Kraken. At first, they presume it to be an ancient Atlantean war machine gone rogue (like the Leviathan from the previous film). As the creature attacks the ship, the crew gets into their mini-submarines and launch into the ocean. Milo's submarine malfunctions and starts to sink when he has a good look at the Kraken. Vinny attacks the Kraken with his bombs and forces it back as the others rescue Milo's submarine.

The group retires to a nearby fishing village for repairs. They are surprised that the village smells of rotting fish and that everyone in the village shuts their windows just before sunset.The group discovers that the town magistrate, Edgar Volgud (Clancy Brown), seems to be controlling the Kraken. Volgud is unwelcoming and wants the group to leave the village. The group realizes that Volgud has a statue in the village, which is itself very old (as it had moss growing on it). Which means, Volgud is much older than he looks.Milo decides to stay in the village and Volgud guides them to an inn. All the town people act like they have been hypnotized. The innkeeper Inger (Jean Gilpin) says that Volgud made a deal with the devil to live forever, but forgot to ask for eternal youth.Inger reveals that long ago the fish left the sea and the village was in danger of dying.

They learn from Inger that the Kraken itself is the master, having made a deal with Volgud to preserve the life of the town and Edgar's lifespan in exchange for their souls. No one can leave the village and the sun has not shone on it since the day the deal was stuck. Searching the Island, Milo's team finds a hidden cave where the Kraken delivers food and supplies (stolen from the freighters at sea) that keep the village going.

While the group is inside the cave, the Kraken arrives to deliver supplies to Volgud. Audrey is hypnotized by the Kraken and heads out to meet it, prompting the rest of the crew to attack the sea monster. They rescue Audrey by blowing up the ceiling of the cave and causing heavy stones to drop on the Kraken. As the Kraken retreats, the crew follows them in their mini submarines.The crew has issues when Vinny is hypnotized by the Kraken and starts attacking the other mini submarines. Mole rescues the situation by using a spanner to strike Vinny and to bring him back to his senses.When they blow up the Kraken, Volgud's immortality ceases and he disintegrates, while the spirit of the village is restored and the sun shines on the village again. The fish return to the waters around the village.

All the while, Kida is learning about the outside world and is adapting well. However, she still feels guilty, as there could still be other Atlantean war machines in the world causing problems, like the Leviathan.

Their next mystery is in the Southwestern United States, involving coyote spirits opposing them. Sam McKeane (Jeff Bennett) is a prospector who was out in the desert looking for Gold, when he found an artifact and was then attacked by the coyote spirits at night. Kida determines that the artifact is Atlantean.

The crew venture out to the desert and find an antiques shop that belongs to Carnaby, who has artifacts that are hundreds of years old. McKeane suspects Carnaby of having stolen a crate full of Atlantean artifacts from his cabin the desert.Driving away from Carnaby, the crew is attacked by dust storm coyotes, due to which their vehicle crashes. The crew go back to Carnaby and find McKeane's missing crate. Mole analyzes the contents and finds the rough location where the contents of the crate came from. The crew realizes that the spirits are attacking as their treasures are being stolen and sold off.

They later find a hidden city in Arizona that contains Atlantean architecture, which Kida realizes is an abandoned Atlantean colony. Unfortunately, a very sly shop owner, Ashtin Carnaby (Tom Wilson), intends to pillage the place for its valuables, but the spirits then turn him into one of them.A mysterious man named Chakashi (Floyd Westerman), who is a Native American wind spirit, trusts them with the knowledge of their sanctuary (after they insist they also carry a secret but refuse to reveal it even in the face of death, thus gaining Chakashi's trust) and informs Kida that she can choose Atlantis' destiny. Kida wishes that Atlanteans do not have to remain hidden forever.

Returning home, the adventurers discover that one of Whitmore's old competitors, Erik Hellstrom (Morgan Sheppard), who, after the stock market crash sank his company, went insane believing he was Odin, the Norse king of the gods. Whitmore says that Erik broke in at night and stole one of Whitmore's possessions, an ancient spear called the Gungnir, an artifact of Atlantean origin. Whitmore says that Erik had called a week before asking Whitmore to sell the spear and talking about "Ragnarok".Milo refers to the Atlantean handbook and finds that the Gungnir spear can be used to unleash mayhem on Earth.

When they track him down in the frigid Nordic Mountains, he presumes Milo to be the God of Mischief, Loki, and Kida to be his long-lost daughter, Brunnhilde. Then, "Odin" uses the spear to cast Milo, Mole (Corey Burton), Vinny (Don Novello) and Audrey (Jacqueline Obradors) out of "Asgard" before kidnapping Kida and dressing her in Norse clothing. He explains that his intentions are to end the world in Ragnarok, the prophesied apocalypse told in Norse mythology. He creates a lava beast and an ice beast to destroy the world, but well-placed explosives used by Vinny distract the monsters long enough for Kida to retrieve the spear and vanquish the beasts.

During these escapades, Kida comes into a greater understanding of just how powerful the Atlantean Crystal is, and that she must choose between hiding it and sharing it with the rest of mankind.

Having retrieved the spear, Kida realizes her father was wrong to hide the Crystal from mankind. She combines the Spear with the Heart Crystal and lifts Atlantis above water. Fishermen are shocked at seeing the entire city rise before them. With Atlantis above the water for the first time in over 8,000 years, Mr. Whitmore narrates that from then on, the world was a better place.
