When Syaoran returns to his home for a change of clothes after studying the ruins, he meets his dearest and closest childhood friend Sakura, the princess of Clow Kingdom. She convinces him to stay longer, and the two wander the town shopping together. At the end of their excursion, she attempts to confess her love for him, but is interrupted and forced to return to the castle. When Syaoran returns to the ruins, he is surprised to find Sakura there. A mysterious force begins to draw her into the wall and causes her memories to manifest themselves in the form of feathers. When he pulls her to safety, her memories scatter across the dimensions. The priest Yukito tells him to seek out the help of the Dimensional Witch and sends the two to the dimension in which she resides. Upon arriving there, two others soon follow: Kurogane who is exiled from his dimension for killing excessively and Fai D. Flourite who is running away from the king of his dimension.

Transported to the modern day Japan, Syaoran, Kurogane, and Fai ask the Dimensional Witch, Yuuko Ichihara, to grant their wishes. Syaoran wishes to travel to many worlds to restore Sakura's memories. Kurogane wishes to return to his own world. Fai wishes to travel to a world that is not his own so as to avoid meeting his king. Yuuko tells them that although their intentions are different, their wishes are the same. In order to have their wish granted, each must pay a price. She asks Syaoran to pay with his relationship with Sakura which would result in Sakura losing her memories of Syaoran, Kurogane to pay with his sword Ginryuu, and Fai to pay with the tattoo on his back. Though hesitant, each pays their respective price, and in return she gives the group a white creature named Mokona Modoki who holds the power to cross to random dimensions. The group sets off to another dimension where a gang war is about to commence between two groups led by Kanio and Shougo respectively who use a power called Kudan that can manifest itself as a familiar. A boy named Masayoshi finds them and brings them to safety. When Fai gives Syaoran one of Sakura's feather, taking it off Syaoran's shirt, the feather is blown by a stray blast. After running into the fray to retrieve the feather, Syaoran finds that he too possesses the power Kudan and interferes with the fight.

Sorata Arisugawa and Arashi Kishu find Syaoran, Fai, Kurogane, and Sakura (still unconscious but better) and take them to their apartment building. After some rest and less suspicious clothes, the three go around town looking for Sakura's memory fragments. However, Kurogane spots someone who looks like Princess Tomoyo and chases after her. After losing sight of the girl as well as Syaoran and Fai, Kurogane meets the gang from before and a fight ensues.

Sakura is awake and is checking out the town. However, she wakes up without Syaoran, Fai, Kurogane, and Mokana knowing it until it was too late. Things get worse when the leader of the invading gang recognizes her from his encounter with Syaoran and concocts a devious scheme.

In 1932, the Japanese Army investigates a mysterious meteorite crash in Manchuria, and discovers a strange material that produces a previously unknown kind of energy. The mineral is later used during the Second World War to power a massive submersible battleship Ra, which is built to revitalize the war effort. Shortly before the launch, a young woman named Annette approaches the officers of the Ra and implores them not to use the battlesub. She says the material was sent by subterranean humans to test the surface dwellers right to live, and by using it as a weapon of war they are sealing the human race's fate. The Ra is launched in the twilight days of the war, and shortly after the bombing of Hiroshima the Ra encounters the American battlesub Liberty, whose crew has been tricked into fighting the Ra by Annette's former partner and friend Avatar, whose appraisal of the human race is much more negative than her counterpart. Annette stops Avatar with a blast of mental energy, but the Ra and Liberty destroy each other. Annette and the Ra's first officer are the only survivors. Fifty years later, an unaged Annette and the grandson of the Ra's captain, Go Arisake, are part of a UN team sent to investigate microwaves being generated at the South Pole. It proves to be a prelude to a massive attack from below the Earth, led by Avatar, that will culminate in the complete destruction of the surface humans. However, Go discovers his grandfather's old ship has been found and rebuild as humanity's last line of the defense, commanded by his believed to be dead father, as the final battle to defend Earth begins.
